I know that Rodimus is definitely James Kirk.

Shockwave's character (at least toy bio and comic) was supposedly conceived as 'evil Spock'. I always wondered if the toy's ears were an influence on that decision.

The ones with question marks are characters who I'm not certain of my decisions for, but I couldn't think of anyone else. I'm not the biggest Trekkie, so some of these characters I'm not very familiar with, and some just don't line up with any TF characters that well. Also, I've never seen Enterprise, so I didn't do that series.

    The Original Series/Movies

James Kirk - Rodimus Prime (IDW)
    Spock - Peceptor (Marvel)
    Scotty - Metroplex (Cybertron)
    Sulu - ???
    Uhura- Blackarachnia (Beast Machines)
    Bones - Ratchet (IDW)

    The Next Generation

Jean-Luc Picard - Optimus Prime? (Aligned Cartoons)
Will Riker - Iron hide? (IDW)
    Data - Perceptor (Animated)
    Worf - Dinobot (BW)
Geordi La Forge - Nautica? (IDW)
    Beverly Crusher -Velocity (IDW)
    Dianna Troy - Rung (IDW)
Wesley Crusher - Wheelie (G1 cartoon)
    Guinan- Alpha Trion (any)

    Deep Space Nine

Ben Sisko - Optimus Primal (Beast Machines)
    Kira - Arcee (Prime)
    Odo - Ultra Magnus (IDW)
    Julian Bashir - Brainstorm (IDW)
    Miles O-Brien - Wheeljack (IDW)

    Voyager

Cathryn Janeway - Elita One (?)
Chakotay - Ultra Magus (G1 cartoon)
Tovoc - Prowl (G1 toy bio)
Tom Paris - Springer (G1 cartoon)
    Harry Kim - Bumblebee (any)
B'Elanna Torres - Rhinox? (Beast Wars)
    The Doctor - Ratchet (Prime)
    Neelix - Swerve (IDW)

As mentioned above Shockwave was inspired by Spock.

Shattered Glass is directly inspired by a Trek episode. SG Rodimus' facial hair was directly inspired by the Mirror, Mirror Spock. The SG Autobot Secret Police emblem seen on Nightclash is inspired by the Terran Empire symbol from Star Trek.

Bayverse Sentinel Prime also made some Star Trek quotes, and had his voice.

Galvatron shared a voice actor with Spock.

I'm noticing a pattern here. Everyone is Spock!

On the non-Spock front, the Scottish accents of the inhabitant of the Giant Planet in TFCybertron was said to be inspired by Scotty. So Metroplex, Quickmix and Menasor were all Scotty inspired.

In TFAnimated Ratchet once said "I'm a medibot, not a field commander!", which was probably inspired by Bones McCoy.

Watching the Trek movies from the 80s I loved the banter between Kirk, Spock and McCoy. Always felt they could have used the same dynamic with Prime, Prowl and Ratchet.

    Next Gen

    Picard - Prime
    Worf - Grimlock
    Data - Prowl
    Riker - Ultra Magnus

Captain Picard and Optimus Prime - Wise scholarly leaders who are firm in their convictions and strong in a fight.
Captain Kirk and Rodimus Prime - Charismatic hotshots who lead with style and guts.
Chief O'brien and Kup - Grizzled veterans with a wealth of experience to draw upon.
Dr. McCoy and Ratchet - Cranky physicians that also serve as mentors to their respective leaders.
Wesley Crusher and Wheeljack - Socially awkward super geniuses who's experiments sometimes cause trouble for their friends.

Maybe I'll add to this later, I'm a huge Trekkie and I love TF, so this is right up my alley. Unfortunately, I must go to work.
