After watching Micron Legends, I've come to think of a few additional changes:
Keep Smokescreen dead. It had been years since I last watched Armada, so I thought he was out of commission for some episodes, but turns out he was back in action the episode after Megatron shot him in the guts. That comes off as a cheap way to deescalate tensions between Hot-Shot and Starscream, when Hot-Shot could have naturally learned to trust and respect his new fellow Autobot on the frontline. This would have made Screamers' sudden betrayal all the more shattering for him.
On top of Smokescreen's death, give Red Alert an arc where he blames himself over not being able to save him, causing him to delve back into his warrior ways, out of grief and anger at the Decepticons.
Have Red Alert be present in the final scene or replace Jetfire with him. He was among the first Autobots to arrive on Earth, so he deserves to make one final goodbye as well as Hot-Shot.
34 episodes into Energon and I can list a few changes:
Animate the entirety of the show in 2D. The hand drawn scenes are like an oasis on the Sun and it's sadder than it sounds.
Cut the series down to 25 or 30 episodes for the sake of animation budget and writing a story that doesn't scramble for something to tell. So what if not all toys can be promoted? There were plenty of toys missing in the Armada show.
Keep dead characters fucking dead.
Either remove Ironhide or make him less prominent and let characters other than Ironhide have relationships.
Make Arcee Kicker's partner instead of Ironhide. Less kicking and more pushing each other's buttons.
Ditch Arcee's dumb origin. Why did they have to make such a deal about a fembot when BW and BM didn't? Can't fembots just be there, no questions asked?
Give Kicker an actual arc: have him start off as the little shit from the first episode then grow into the empathetic man he is in later episodes through connecting with the Autobots.
Address how shit of a father Kicker's dad is.
Make Inferno relevant before the brainwashing.
Make Wingsaber more than Optimus' talking Jet-Pack.
Replace Bulkhead with Quickstrike, replace Prowl with Downshift and remove Cliffjumper.
Either make Scorponok the main antagonist, or give Megatron a better motivation than "to be evil".
If Scorponok is to become a Con, then have him join Megatron willingly, instead of being brainwashed, after finding out he actually is a Decepticon reborn into a copy of a dead Quintesson warrior. Make his identity crisis his main character arc.
Make Snowcat, nu-Demolishor and Mirage the galvanizers of the rebel Decepticons, with Mirage as their leader.
Rename nu-Demolishor Bulkhead, make Snowcat Cyclonus' brother (to explain why he's as crazy as him) and make Mirage female.
If Starscream is to return, have Alexis confront him and remind him who he was.
Show there are Decepticons who refuse to join Megatron and wish to live peacefully with the Autobots and humans. Make one of them a prominent character.
Fix Scorponok's awful color scheme.
Have Alpha-Q need just one pep talk from Kicker.
Oh yeah, rename Alpha-Q.
No fighting in space or in the air unless the characters involved are capable of flight. Characters sitting, standing up and doing things like they're on solid ground when they're actually in the middle of a void looks all kinds of dumb.
