(I know these are the Imperial variant and not the Republic variant, but they're just oh so sexier)
It's a space ship. A Prime pilots it, doesn't have to be Optimus, and ends up with it crashing into Earth millions of years ago.

I think somehow the Ark ends up on Earth, likely because the planet would've been a good place for the Autobot resistance to regroup and rebuild. The crew of the Ark would be the first 'bots on Earth, but they wouldn't be the last, as more on more Autobots would arrive on the planet (sometimes in groups via other spaceships, sometimes in individually via stasis pods, etc.) to prepare a counter-offensive against the Decepticons. Eventually, however, word of this plan would reach Megatron, who would order the construction of a spaceship to take him to Earth so that he could personally crush the Autobot resistance on their primitive adopted homeworld...

It's just a ship-- a transport vessel for space travel. Not a TF, not sentient.
More interesting would be my ideas for Teletran. I think it would be neat if every ship had a Teletran and they were interconnected. This would have been set up pre-war, so both the Nemesis and The Ark would have had Teletrans in them. Because they are interconnected, both crews could attempt to hack into each other's systems.
Project Exodus was a plan to evacuate all nonDecepticons from Cybertron's many layers and carry them to one of the Autobot friendly colonies.
Ark ships were giant Titans re-engineered into ships that were run by a skeleton crew while the passengers were in stasis to minimalize fuel requirements.
The Ark is of course the one captained by one Optimus Prime (recall that Prime is simply ship captain in my universe) that had the misfortune of being the last to escape Cybertron and due to an irate Megatron crashed onto earth.
The "Autobots " are that skeleton crew plus the refugees in stasis who would eventually awaken.
The fact I made them Titans to explain how they got off the planet with their younger children means I need to revise Omega Supreme as he is most likely the one who became The Ark.
The Ark Galactic was an exploration starship commanded by Toxitron after the Great War. The Vanguard-class ship was ancient by the time Toxitron took command, having been constructed over 100 megacycles ago. Nevertheless, Toxitron was proud of his tough old ship, regardless of how many times he complained that the ship was falling apart. Toxitron had been a Wrecker during the Great War and sought to escape his previous life of violence and anger by becoming a peaceful space explorer.
However, fate would not allow him to leave his violent ways just yet. In the Earth year 2023, the Ark Galactic intercepted a distress call from the distant colony of Sentinel III. The colony was being raided by a band of Neo-Decepticon pirates led by Red Wing. The Ark Galactic chased the pirates away from the colony in a running battle, eventually leading to an uncharted blue planet. The Autobot ship was shot down alongside the Decepticon ship and crashed somewhere in Antarctica.
Over the next eight years, the Ark Galactic served as the base for Toxitron and his crew as they defended the planet from Red Wing's depredations, a human terrorist group called MECH, and sundry other threats to their adopted home. In 2031, the Ark Galactic was completely destroyed by the invading forces of Straxus. Although the ship was completely evacuated, Toxitron could not help but feel that he had lost his best friend.
It's part of a fleet and is the alt mode of Omega Supreme.
The Arks were just that - arks, giant colony ships destined to bear their skeleton crew and stasis-locked passengers to new worlds and be dismantled for raw materials upon arrival. They were most prevalent during the pre-war colonial period and during the Great War, when everybody and their mother was trying to get as far away from Megatron's genocidal reformatting cult as possible.
The ARK-Class shuttle was used for space travel by the Primal Vanguard Navy(PVN). It could accommodate a platoon of men. It wasn't really anything of note. Outshining it was the Nemesis-Class Battleship, a battleship armed to the teeth, ready for war. When General Megatron of the PVN as well as a good portion of the Navy defected and formed the Decepticons, the Primal Vanguard reformed into the Autobots and upgraded all ARK-Class shuttles into battleships to be ready for war. They were notably used in the Great Exodus, in which the Autobots and Decepticons left Seibertron to fight the war offworld, leaving Seibertron an unstable anarchy.
The Ark in Fall of Cybertron, its just a big golden/orange ship made by the Autobots as their last hope to leave their dying world.
It's not pretty and hastly made but what do you expect when you build something that big during an ongoing war?
