So why were the filmmakers so hush-hush about filming in Egypt and / or Jordan? Well according to Sharon Waxman:

Waxword -- Hollywood News, Culture, Media, Business, Video, Photos

The whole thing is worth a read, there's stuff about Spielberg and the King of Jordan opening a film school, but hopes of including Israeli students were dashed.

I hope this is only the beginning. The middle east is actually a very beautiful part of the world, especially Egypt. It's a shame all the violent and hate had utterly shut down a part of the world so rich in history that everyone is to afraid to visit. My wife and I have friends that live in Egypt and they were hoping to have us come out. They were going to take us to the pyramids and everything. We have a great trip planned out, but after 9-11, we were told it was way to unstable to even think about coming out there to visit.

I visited Israel this time last year and I didn't really notice tension in the air: it's the same old few idiots though who spoil it for everyone else. Very excited that they actually filmed at the pyramids for TF2: sets and backlots never feel the same as real locations.

    And Moy, quit spamming.

Thats interesting. To be honest we just haven't brought up the subject of a visit. We figured they would just let us know when it was a good time to be over there. Perhaps next time I get a chance to talk to them I'll bring it up. I'd love to get out there.

Egypt and the middle east is a lush historic area, especially since it was home to many aspects of global history like babylon, and more. I personally can't wait to see how they've incorporated egypt, especially cause of some of the weird glyphs found there in the past. And since the middle east is home to sumeria, and other such apocryphal cities, including 'conspiracy theories' of a space bridge. It really feels like a perfect place to have some of the live scenes filmed. Especially with a being such as the fallen rising. Makes me wonder when exactly the cube hit earth though, if it was during pangea or long after that.

The odd egyptian glyphs (real life) would make great tie ins to a cybertronian artifact discovered by them. I'd have to google for a picture of them.
    Edit: Pharaoh's Helicopter?

As fictitious as these conspiracy theories probably are, they are great tools for fiction to create elaborate intermingled histories. Including the laser precision to egyptian stone work.

The Valley of the Kings is such an underwhelming place though when you are there. You could recreate the visual feel it in most gravel pits. Since they were at Luxor, they should have shot at the Temple of Karnak which is by far more impressive in person.

Egypt can fall under Middle East, Africa or Europe depending on context. For example, Egypt is generally considered as a "European destination" for many insurance underwriters.

A bit late to the conversation but...

    Possible Spoiler

They did film at Karnak. The Hypostyle Hall is visible at one stage.
    Possible Spoiler finished now

Also, I feel the need to briefly defend the Valley of the Kings. There are some amazing tombs and temples. One of which (the name has escaped me for the moment) rivals Karnak. It has retained alot of colour and most of the carvings are in great condition. Plus, Hatshepsut's mortuary temple is in the Valley of the Kings and it is a truly amazing place.
