I didnt comment on Fire Convoy, Star Saber, Deathsaurus, and Gigatron because I dont know much about their Mangas.

But you just said " they were once cybernetic" which is a bit confusing because all TF's are cybernetic.

And even if not as a whole.

Maybe a small hand full of TF's....those that are, at least in part, organic......but even if its not like they would master it quickly enough.

this is all well and good but to be fair to both, you should pick a time frame from one group or another. also why should we assume unicron would show up, and even then, why go after the empire. unicron hates transformers, he may even side with the empire

Quickly enough? Processors millions of years in advance of our own? Even the name Transformers equals quick adaptation. Lightsabers would be copied immediately, the Force? Maybe another few breems.   Also, who needs to be organic? True androids robot aren't, but through advanced virtualization, the organic could be easily reproduced, dare I say, mechanically?

This discussion is like Magneto against the Transformers. How long would it take the TF race to figure out non-magnetic nanobots that could take Magneto apart from the inside?

Hardly......and even non-magnetic nanobots would have to get thre Magnetos shields and they would be subjective to a EMP which would be easy for Magneto to generate.
