Yup, the matrix absolutely appeared in Rebirth. Optimus used it's shell as a way of reactivating Vector Sigma.
In a deleted scene they ripped Optimus' brain out and shoved it into the matrix to refill its wisdom.....
It is sort of like this. Optimus had already drank all the beer. He doesn't litter so he gave the fool the beer can and said "hold on to it so I don't have to carry it around. We get more beer, refill the can. Then I might take it back. "
Well, yeah, that's the point of the Matrix, it holds the combined wisdom of all its past carriers. Rodimus is the rightful leader, so of course it'd go back to him so he can continue to fill it with his wisdom, then pass it on to a new leader when it's their time, and so-on. Optimus just "borrowed it" for the hate plague. The Return of Optimus Prime was such a dumb, pandering story, though. Rodimus should've been the one to end the hate plague.
Personally I love that they brought back Optimus Prime to save the day one more time, though I would have preferred if he took on a mentor role after that. Although, thinking about it, I feel like Rebirth was setting up a new status quo with Cerebros leading the TFs on Nebulos while they fought the Decepticons and the Hive. I suspect Optimus Prime and the rest of the TFs on Cybertron would have taken on a reduced supporting role while the main action stayed on Nebulos and surrounding planets. Shame they didn't make Rebirth the full five episodes, followed by a full season 4. Would've been cool to see where it went.
However, the episode suggests that Optimus put himself in command of the Autobots again ... it is contradictory ...
