In the beginning, I kept them. Then I just cut them up and kept the card and the front art. But I think I may just throw those away and just keep the instructions. If I throw them away, the garbage man is going to see a lot of TF boxes.

I keep the packaging but still from time to time ask myself why. The only thing I can come up with is I didn't keep packaging aside from one each of the battle scenes from G1 and wish I had.

There needs to be a third option: Keep them only if the art is cool (like the Takara G1 book style reissues.)

Otherwise, I know I don't have the space.

I have so much space wasted on empty packages, but I can't bring myself to throw away boxes for some figures such as Masterpieces and Japanese releases. I usually trash the plastic bubbles from other figures, but still save some part like the base of Alternator packaging or the cards for smaller figures.

I plan on selling my TFs in the future, so the boxes might give the buyer the thought they are MISB, even though it wont say that anywhere.

I keep Boxes, but i use them for double duty.
i have ziplock bags that i put instructions in and keep them grouped by toy line.
Like with my new ROTF figs and so forth.
i toss the plastic on everything, carded fig bubbles, plastic inside the boxed figs and then I use that space to store my bags and accessories.

The smaller cards for legends/scouts go into a voyager box, the bigger Deluxe cards are stored in my empty Unicron box.

Ziploc bags are a life saver.

If the boxes were actually square, I would actually just fold them up and store those.

I'm starting to keep most of my stuff MISB anyways, but even if I decide to open em I keep the box. I love the added value.

I save some of the more "special" boxes. Some that I have kept are Armada Unicron's(huuuuuuge and sturdy, that one), MP Prime, Mighty Muggs, and some with neato box art. I also keep my Japanese boxes(all four or so of 'em :p ). I trim the back panel off the remainder and file them away with my cardbacks and instructions.

I toss em. Unless, like Grimlock_13 said, they're special. City Commander and my Korean BW2 Starscream/BB box are the only ones I'm currently keeping.

The only boxes I've kept are my original G1, reissue G1 & MP. Even then they take up alot of room... o_O

All other packaging (including Alts/Binaltech) went straight in the bin.
I believe in setting my TFs free of a cardboard/plastic prison... :D

Keeping the boxes take up way too much space in the room. Normally, I'll keep the cardbacks of the deluxe-class TFs and toss the plastic bubbles.

For TF boxes of voyager-class and above, I'll cut out and keep the bios and art and toss the rest, together with the inset cardboards ad bubbles.

In fact, I'd just got done cutting up the Animated Leader boxes yesterday.

I discard the innards (Wires, cardboard, plastic baggies, etc.) but keep the rest.

I do a mix of keeping/throwing away. I've got all of my Alt/BT and MP boxes, for example, but I simply keep the cardbacks from the mainline stuff. Recently, I've kept some voyager and leader boxes for double duty, as some others have commented on. Ziplock bags are good, but I've gotten a lot of use out of SterIlite totes of various sizes.

I keep cards and break all my boxes down flat to store them. I throw away all bubbles and cardboard inserts from the boxed and carded figures. I keep all the paper work.
