The black triangle piece is apart of the back of the leg that folds out for transformation. Is there any sort of mold flash(excess plastic) on the inside of it that could be pushing against Megatron’s knee?

Besides that, I can’t really say. Looking at both of mine, they don’t sit completly flush, but they have some wiggle room to thats to be expected.

From what I've seen that's a common occurrence. It seems to depend on how that pin on the thigh was inserted into the plastic. It probably varies from production batches. Trying to reinsert that thigh pin probably wouldn't help much, all you could do is try warping that screwed on black piece slightly to sit more flush.
