Is there anything in this that wasn't in the recent Humble Bundle collection (sorry, relatively new to the comics)
That's what I did. I was behind nearly ten issues because I had decided to reread the series from the beginning. I also picked up some other stuff I hadn't gotten around to, like Sins of the Wreckers, Redemption, and the new Windblade series. Saved thirty bucks in all.
A large number of earlier things prior to More Than Meets the Eye and Robots in Disguise (which was renamed simply "Transformers" about 1/2 of the way into its run) which I'm not going to worry about listing off except for Last Stand of the Wreckers and Chaos Theory. The Humble Bundle also leaves out the entire Dark Cybertron crossover event that took place in the middle of those series' runs so that should be on your list. The Humble bundle also leaves off the most recent issues of both MTMTE and ex-RID (#50-57).

Here's the $64,000 dollar question - Any can't miss stuff in there? I'm like years behind on my reading With that much to catch up, I'm really only looking for the cream of the crop side stories and (mostly) stuff integral to the mythos. Maybe some SG stuff too for variety So, what's good? I assume these are all digital too?
Depending on how long a few years is, Last Stand of the Wreckers. Calling that the cream of the IDW crop no lie and it is integeral-ish to More than Meets the Eye, which while not as universal an opinion as LSOTW is generally regarded as decent. Stands on its own pretty well too, other than Spotlight Shockwave and an issue or two of Escalation I went into that completely blind and didn't even realize it had anything before it. If you do get into More than Meets the Eye, start off with Death of Optimus Prime (included in volume 1) and yes it is all digital.
This would be a great deal for me if we were allowed to buy Transformers comics from Comixology while living in Japan. For some reason, everything Transformers is blocked except some books where TF crosses over with another property. GI Joe, no problem. But Transformers, not allowed. Someone came up with a good theory that the reason might be to keep Hasbro from infringing on Takara's territory, but I have no idea if that's the actual rationale.
Yeah, it'll almost certainly be a licensing thing. I imagine that if IDW wanted to sell Transformers comics in Japan, they'd have to have separate licensing agreement with Takara, and I guess either Takara isn't willing to do that or IDW doesn't think it's worth the money.
Years. Like a decade. After Armada I fell out of comics. Just too much to keep up with--literally, I moved a few times and had to downsize. Still have my G1 run though. Doubt I'll ever have a full grasp of the whole storyline at this point (and there's the whole UK alternate run too)--prob why I don't get some of these new designs, as I'm not familiar with them and their story. They look cool though. Which is why I'll be satisfied with good reading and a nice continuation of what I know. Actually looking at the Comixology page, maybe the better deal would be the monthly sub? $5.99 all you can read? Sounds pretty good to me.
Bear in mind only certain, older comics are available on the comiXology Unlimited subscription - ones with an 'Unlimited' banner across the image thumbnail. And generally speaking, it's only ever the first half-dozen issues or so of a series that are included, so if you want to finish the story, you'll end up having to buy more comics anyway.
Always a catch...still it will be a much less expensive way to catch up than tracking down the issues or trades. Still like the idea of having a hard copy but only for the stories worth a second read. Anyone into the Revolutions titles? IDW X-Files? Worth reading?
Get the Ghostbusters titles, I love them! I would go for Collected Editions that are on sale and then apply the code IDW on the website before paying. You get 50% off of the already reduced price. Bought a lotta comics this way the last days for little money. It was like christmas
Not seeing any Transformers titles on sale. Maybe I'm looking in the wrong spot. The site's a bit hard to use. I did see they have Regeneration and All Hail Megatron collections though. Recommended for fans of the original Marvel series?
