I don't know if 'regrets' is my favorite word for this, but assuming the Animated story will never be picked up anywhere else, I'm a little disappointed about a few things. . Sari's origin story is only about half told, maybe two-thirds at best. It's pretty obvious that was something intended to be explained in greater detail in the future season(s) -if they were happening, that is. . I was kinda hoping Ultra Magnus would make an appearance in the end celebration scene. I can only assume the reason he's not is that there was more meant to tell of his recovery (or lack thereof) in the next nonexistent season. . I'm kinda disappointed by the way the Dinobots were handled throughout the series, which is more annoying because I otherwise enjoy them as fun characters. They were, for all practical purposes, "talking animals" (Grimlock anyway) who were invariably controlled or manipulated by someone else (Megatron, Meltdown, Blackarachnia), and - not counting an edited-out defeat in "Megatron Rising" - the closest they got to battling ANY Decepticon is Snarl fighting Soundwave-controlled Autobots. All else I'm pretty much OK with.
THIS x1000. I mean, for Primus' sake, they've been building this up ever since Part 2 of TRANSFORM AND ROLL OUT. I hope Isenberg (or Wyatt, if he knows) at least throws us a bone and tells us what he had planned.
I regret not noticing how much time they wasted with extra long transforming sequences that could've been used for plot development, especially in Endgame Part 2.
Still like he said, he wanted to rid himself of the world that "held him prisoner" for so long. And it was right there, y'know? Why make a return trip? And regardless of being willing to head back to Cybertorn or not, FortMax's firepower was said (albeit by Sentinel Prime) to be enough to take down Omega Supreme. I doubt his clones would take much more effort. He'd have needed all three Omega's to stand a chance. Eff Sentinel Prime. He needed to stay the way he was for the sake of building a true and proper leader in Optimus. As for Bumblebee, the only way for him to to progress would have been for him to "Goldbug-out". Which would have sucked in most instances, though I suspect Marty and Derrick would have pulled it off with gusto.
It would have been great if all of the missing autobots and decepticons came back for the final battle. I would have loved to see the dinobots and wreckgar on cybertron at the end, and Ultra Magnus should have been there in a wheelchair (maybe a proffessor x style hover chair?) or something to give the nod to Optimus as his successor, would've been cool.
I'd like to hope we'll see a new series on the new Hasbro channel, or a DtDVD movie where UM comes back, and decides to retire from active duty, pass on the Magnus title to Optimus, but stay on as an advisory roll of sorts.

My biggest gripe was the two part series finale. It made the mediocre "The Batman" series finale look like a masterpiece.
I know what you mean, in all three seasons, they almost never used those sequences but all of sudden they used so many of them in the very last episode... and not only that but the sequence was from robot to vehicule.
Marty or Derrick said before, this wasn't meant to be a series finale nor was it changed to reflect the uncertain future of the series. It was just another SEASON finale that happened to also be a series finale, as far as we can tell at current time.
Parts that I wish for closure and development would be: Optimus and Blackarachnia - One of my main gripes was them not finding closure >_< Why build up tension for nothing! gahh *flails arms* I was also really hoping for more character development from Blackarachnia. Since her situation is pretty complex. Being obsessed with becoming normal again but...even if she did succeed which side would she be on? I was really hoping she would find closure with herself. Sari - One everyone has mentioned and have pretty much summed up my thoughts and feelings already. I really love Sari~ I wish she wasn’t just put to the side and unexplained. Sentinal/Ultra Magnus/High Council - Sentinal became likable again at the end of 'Predacons Rising'' then he became a complete twat again. Not sure why they did that, probably to keep his 'jerk' status or something..But I can’t hate him because he's the Tick!! XD Ultra Magnus' fate is completely unknown, maybe he couldn't deal with the crowds when Optimus came back or something. Either way I would have liked to see him regain consciousness and commend Optimus or something. Also the High Council seemed as though they were hiding some info from Sentinal or something...yeah I don’t know but I was hoping that the Council would get some development too. Team Chaar - had zero development. Was really hoping both the Autobot and Decepticon teams would be seen again. Most of the other points have been mentioned by everyone. I just thought I would put down a few that really stand out to me. But I think my biggest disappointment is the series ending. I really do hope something can be salvaged from it. *prays*
What I felt was lacking was screen time for Skywarp, Thundercracker and Femmscream. The former two got written off in transwarped and Femmscream's appearance in Endgame 1 was purely for fanwank. (Even tho I loved it still XD) And considering it looks like the end of TFA, it would have been fitting to resolve Femmscream by having her brawl with Starscream when he just took over the Lugnut Supremes, then have her die with Screamer when prowl and Jazz gather the allspark fragments..... Or even better have her seen flying away from Earth at the very end in the same manner Movie Starscream does in the credits! =D And as for Skywarp and thundercracker, should have had Megz come across them when he was transwarping just like with Lugnut, then be arrested with the other cons at the end so at least we know what happens to them. Also I felt cheated that you see the last of Blitzwing in Decepticon Air, but at least you know what happened to him, along with Sunstorm and Ramjet, and hey, they didn't die which was good cause if Blitzy were to go he deserves to have an epic exit and they never would have been able to fit one in the time they wrapped up the series.
Maybe the reason why they never explained Sari's origins more is because the stinking writers wanted LESS of Sari. What jackholes! Plus, screw the stupid Dinobots. They're nothing but a complete waste. There's no hope for them anymore due to animated ending of course.
Regrets? Prowl and Starscream's deaths will have no gravity or use in the animated continuity. Prowl could stand as a standard, as well as a voice of reason within the Matrix along with other Primes. Starscream could be used as a Protagoinist for season 4... Would have liked them to upgrade him as a actual threat against Megatron, starting a three way war... No Sari resolution. Really wanted to know more about her creation and purpose... Season 3 toned back her "macguffin" powers and made her fit within the show so nicely. No Magnus resolution. Is he dead, or consicence of Optimus victory. One could assume that based on previous episodes show of confidence in Op, he'd be estatic and supportive, but would have been nice to know. But mostly I regret Hasbro not telling these guys that this would be the final season. They knocked everything else out the park, and with that small bit of info, I'm sure they would have made this season even more awesome.
I have to agree with you on that. And I was also a bit disappointed that we never did find out if Ultra Magnus lived or died. Wasp and Blackarachnia were also left hanging at the end of "Where Is Thy Sting?" so I still have a small hope that they will have a season 4 just so they're able to cover all that they never did. And I also heard they were planning on bringing Blurr back as well. Oh, and is it true that there will be a spin-off of the show?
Elita-One never being changed back to normal. Since "Along Came a Spider" I've felt bad for the character and wanted her to find her cure. I would have liked a resolution to that story. Edit: And we never got the Reflector cameo. Shitsux
