Those have largely been addressed, though:

    - Shockwave last appears alive in Predacons Rising to tell the Predacons to stop fighting each other and actually help stop the zombie Predacons
    - Starscream is, somehow, implied to have defeated (and possibly killed) the three predacons in a quick moment from RID, though the image actually shown has Prime-body Starscream running away from Sky Lynx and whoever the other predacon was (forgot his name)
    - Airachnid was, according to the show runners, supposed to appear as part of the zombie army in Predacons rising. Unsurprisngly, this did not happen (and I honestly think part of it was those idiots couldn't bear to actually kill off their precious mary sue for good). However, at the end of her last episode, Airachnid was terrorconized anyway so with Unicron getting sealed away causing the undead Predacons to dissolve into dust, it's a sure bet Airachnid is permadead offscreen.

All of these are excellent points! I never realized it until now; but you're right, Animated handled PTSD wonderfully. (I loved Animated Blackarachnia as a kid, and I've always had a soft spot for characters with realistically portrayed mental illness since I suffer from it myself. This may also be why I like Animated Ratchet's backstory so much.) I also agree that Arcee was not a good representation of PTSD, and that it's really important for a show to handle PTSD properly if it's going to include it. PTSD is, after all, something that real people suffer from.
This is something that I noticed, too-especially the mass slaughter of the poor Vehicons, who, for all we know, are only Decepticons at all because of fear or lack of knowledge (I doubt Megatron gives the Vehicons detailed crash courses about the cause of the war or the methods he plans to use to restore Cybertron).
One would hope that the non-aligned citizens of Cybertron wouldn't give overwhelming support to a cause that was willing to decimate another planet of sentient beings in the process of restoring their own, but considering the fact that it's unlikely that they would ever be told about that (or know about Earth at all), I could see why your average Cybertronian might see the Autobots as the villains in Prime. In fact, if it weren't for the fact that the Decepticons have an once-a-season habit of trying to destroy the Earth, I think the audience could easily make the argument that the Decepticons and the Autobots are on roughly even ground, morally speaking (or even that the Decepticons are the lesser of two evils).

Ratchet's backstory was fine, the problem is that he doesn't feel different enough before and after the Lockdown incident. He always felt like a grouch. If they had shown him to be a bit more fun and chipper before the incident, and then becoming jaded and more withdrawn, I would have tolerated him more (even if I still feel his personality was more Siren than Ratchet).

But yeah, returning to the topic, Animated knew how to show us crippling mental disorder and with Blackarachnia, we just got a fantastic character out of it. You really could tell that despite her seductive nature and machinations, she actually was afraid, broken and crippled in a psychological way.

Waspinator as well. Wasp's PTSD actually got so bad, that his mind was almost gone when he was turned into Waspinator. In fact, the final moment he showed sanity was when he said "Wasp forgive Bumblebot", but then, right after that, Wasp is no more. I liked how differently Blackarachnia and Waspinator dealt with their PTSD, with one taking advantage of her newfound powers but still feeling the pain of her current appearance, while the other just totally cracks and gives in.

Knock Out was legitamately one of the best things Prime had. He was kind of like a hybrid version of Sunstreaker and Tracks and also one of the rare Decepticon medics in this entire franchise.

Optimus was actually one of the worst things about this show I love, at least for me. When I was younger, I was fond of both the bots and cons, but found Optimus extremely boring. My younger cousin grew up loving him because he was exposed to bayverse and G1 before Prime, and now he loves him. The only problem with him doing that is he now hates animated for the position prime is in, and how ultra magnus is leader. there is one quote i need to sum up optims from prime:
"Hey Optimus, want to see something funny?"
    "no"

Haven't I voted yet. Those threads look so alike...
I watched all the seasons and the movie. That was fine, for the most part, I suppose. So, "No".

One of the biggest problems Prime had was that apart from Ratchet and Soundwave it kept killing all of its interesting characters and kept the boring ones in the show.

Prime me is a particularly horrible series

character development is almost non-existent, characters are largely unpleasant (Arcee is the WORST of all.) the Predacons had a horrible representation in the series (being of the worst versions and converting a Combiner Predacon to a generic Little Dragon) There's no overall plot, it's boring, pretentious and Edgy

The worst are the fans who believe that this series is one of the best because they are merely superficial.

No, but they probably should've called it quits after season 2.
