For practical reasons: The TARDIS. For cool factor: Something Macross class such as SDF-1, Battle Frontier or 7, Elysion or even the Quarter.
See now I would like to say Normandy SR2 from Mass Effect, but for it to be fully functional I would also require a full galaxy wide Mass Relay network... would I get that? You may as well ask 'what universe would you like to live in.' The other problem, (and to me it is a SERIOUS problem) is aside from the Tardis (good choice by the way, except for the problem of it taking you where it wants you to go, as opposed to where you want to go) all y'alls choices require crew. Lots and lots of crew. Hundreds of them. In some cases thousands. Crew that need feeding, paying (depending on the Universe) and general morale BS. Sure you could always leave 'emotions' and 'feelings to a scantily clad Counsellor Troi figure (almost a reason FOR a crew!) the sad fact of the matter is if you have a large crew, you will be required to be a captain. I would much rather fly around space having adventures with a small group of people.. So what would I choose? Easy, once I thought about my criteria... It'd be the Odyssey from Ulysses 31. Why? The ship goddamn runs itself. I can have a crew... or I might not. The whole thing is automated, run by a kickass (and loyal) AI computer, Shirka! The Millenium Falcon was in the running for a bit, seeing as it can get by with just 2 crew, but... goddamn that thing breaks down a lot. And you have to repair it yourself? No. Thanks.
Captain any ship.... from an anime? Damn, I need to watch more anime. The only one I can think of is the Archangel from Gundam SEED. .... otherwise it would be the Normandy from Mass Effect.
