I recall seeing the Knight Ship floating away, as if someone had taken control of it. Perhaps Galvtatron took it? Also, that's the conclusion that the Transformers Wiki has come to.

Yes it was seen floating but not with Gavatron on it because right after the last we see of him after his next time line thats when you just see it floating. I thought while seeing it he was booting up to it then I said wait....the ship...wtf
