Yeah, I read Dreamwave's War Within and had this same thought a while back.

The Illuminati: Dark Jetfire, Soundblaster, Dark Energon Wheeljack, FoC Fruiticus: These are the dark science end of the world types and their heavy shock troops, the Energon colored FoC Bots (who I usually refer to with their Energon names instead). They work in shadows and if you find out what they're up to it's likely to curdle your inner-most Energon.

The Astrobots: Energon Aerialbots (with Energon names and FP Add ons) with FP Assaulter: An interplanetary free floating intervention squad. They see something wrong and they hit it. They left behind factions long ago when it became clear everyone fighting the war forgot about the civilians.

I'm currently building a faction around Animated Rodimus minor and the CW Aerialbots. No idea why. They just look cool together.

Thanks...I'm taking my time but I've been getting the breakdown of it all listed one sub- faction at a time...Hasbro has got some gaps in my collection...could use that Gnaw to troopbuild for my IT Quints...the gaps are why I've aligned a few groups the way I did...I have some ideas for some figure repurposing to fill out Squadron X though...

You guys have put some thought in on this.

    I have Close Countach.
Their allegiance is to rock and roll.

Ooh I have a Lost Light shelf.
And Straxus and his royal guard. (Basically all the nest and HFTD classic-ish styled figures)

I generally don't make any solid divisions as I don't really get into the characterizations very much; I just like the figures. I tend to separate them by line just to keep some sort of organization but outside of that they could be in any order within their own line. I would put animated leader megatron next animated leader ultra magnus and not think twice about it.

Thunderwing has his own little scientific posse:

    - Original Insecticons (He created them)
    - Shockwave (His apprentice)
    - Deluxe Insecticons (Bigger, better versions of the old Insecticons)
    - Skar, Dinobot Medic (Survived the bombing and was given reformatted legs by TW)

And until/if the CW Technobots arrive, Jetfire is the Chief Commander of the Aerialbots. Silverbolt is kind of a squad leader due to his obvious flaws.

The Star Seekers are a Maximal mercenary team that's more or less the Maximal version of the Wreckers. They are led by Thundertron (who is the brother of Lio Convoy), and Big Convoy is the 2nd in command. After that, it's Cybertron Snarl and *Widower (Universe Crystal Widow), and then it's just a bunch of other bots. Here's a list.

    RiD Beast Brothers (Soldiers)
    BM Optimus Minor (Scout)
    BW Stinkbomb (Chemical Warfare)
    Generations Rhinox (Intelligence)
    BW Megaligator and Convobat (Security)
    Cybertron Wreckloose (Espionage)
BW Transmetals Optimus Primal (Renamed Blacklight, Relations with other groups of Transformers)
Cybertron T-Rex Megatron (Renamed Fallout, Heavy Weapons)
Cybertron Gorilla Optimus Prime (Renamed Warhead, Heavy Weapons)
    *BWN Heinlad (Time bending Specialist)
    *BW Quickstrike (Resident cowboy)
    *BW Apache/B'Boom (Training new recruits)

In addition, they traveled through time and convinced Armada Tidal Wave to ally with them. He considers himself a Star Seeker as well, and is their ship. He has several Mini-cons that are tasked with keeping him shipshape (pun fully intended) and repairing him in ship mode.

*Indicates not in current collection, but I have their character thought up.

AOE Scorn, as he's the only Dinobot I bought from that line.

The leg thing is in reference to the fact that my Scorn's legs do not stay on no matter what. I gave him some Frankenstein'd ROTF Bumblebee legs and they help a ton.

When I had a Classics collection I broke it out like this:
Optimus commands any Autobots from the 84-85 cartoon
Rodimus commands any Autobots from the 86 cartoon
Drift commands the Wreckers who were comprised of 87-on characters

Megatron commands all Decepticons from 84-85 cartoon
Galvatron commands all Decepticons from 86 cartoon
Straxus commands Coneheads and all Decepticons based on 87-on characters

I also had super-geek head canon that described Cybertron as a Dyson sphere, incorporated all other toylines as other Cybertronian sub-races, Primus & Unicron as actual physical Transformers that were just huge and immensely powerful, and a bunch of other stuff.

Not outside of what is established in the TV show/comic book continuities I favour as my head cannon. So I don't really do much of this.

Alpha Bravo is the real leader of the Aerialbots!

Although, I don't have all the Aerialbots in my collection. By the time I'm done with Combiner Wars I'll have him in charge of a red-white-and-blue team. I think I'm gonna call it the Star-Spagled Squadron.

That he does, to make up for his shitty small stature. Basically he has his movie troops and anyone else I wasnt familiar with charecterwise like Straxus and Thunderwing, as well as his troops tying in to the alliance in Dark Cybertron.

To answer the question.. Ultimately, No. My Autobot's have MP-10 as the Leader, and the Decepticon's have CW Leader Megatron (temporarily). However, I do use Sub-Commanders.

For example, Generations Voyager Springer is in charge of my Wrecker's and MP-11 Screamer my Seeker's, but they still have Prime/Megatron as top leaders
