Something brought up in the podcast was the possibility that the ship wasn't previously ever alive and only had the mission because that's what the ship's computers were devoted to at the time. Because Dark Energon brought one of Ratchet's tools to life in a previous episode.

One thing I don't think has been mentioned before and I'm not sure why I didn't even think of it till now. They got the Nemesis flying again because they used Dark Energon and then they regained control of the ship by ejecting the Dark Energon from the power core or whatever so shouldn't the ship have crashed again because that was only thing keeping it in the air? This wasn't in the podcast but something I just thought of and am now kicking myself in the butt so to speak for not thinking of it sooner.

Knock-Out explains: "Dark Energon's regenerative properties are impressive."

You could say the DE 'healed' the ship and repaired the damages. When it was ejected, the ship went back to using normal Energon, not to mention that the DE had successfully repaired it.

That's not really an explanation though because the ship should only have been repaired when Dark Energon was being used. Like as soon as it was ejected it should have gone right back to the state it was in after Bulkhead wrecked it.

Once the repairs were made, that was it. At that point, the DE was no longer a healing agent, but simply the power supply. When the Energon was switched around, the power supply was changed, but the repairs remained untouched, because they were already complete. Simply removing DE wouldn't cause the ship to break down, not when it's physical condition was optimal again.
