It sound almost identical to the 2007 TMNT ep 'Same as it Never Was. Shredder had taken over in a massively upgraded body and the turtles split up. Donatello showed up from the past and pulled them all together and saved the day.

OH, YEAH! I saw that. I was looking for inspiration for this idea, and this was one of the leading factors in that matter, as well as Gargoyles and that Totally Spies episode where Mandy took over the world.

I don't see how this idea would help or enhance the story at all, so I'd personally prefer if they stuck with some new in-story characters and went from there.
