Autobots base

When they arrived on Earth after 3 years no activity, how did they manage to fix a base that's inside mountains? And did they fix it with loose parts of an old space ship?

It's a government base, it was likely supplied for them.

They say it's a government missile silo base from the cold war that the army gave to them in the first episode. After Autobots helped against Decepticons on Earth 3 years ago the government probably gave it to them as a "thank you" present.

Or knowing the government as a way to keep the aliens hidden from the world and watch over them without making it too obvious.

I remember reading the TFP comics at a close by library, that Arcee amd Cliffjumper weren't on Team Prime on Cybertron they joined his crew when they came to Earth and that's when we see Cliffjumper perish in the hands of the Decepticons.

It's a reasonable guess. The US, to our knowledge, hasn't built any more missile silos since the end of the Cold War and is seeking to reduce its nuclear stockpile.
