Prime seems to differ in that, surprisingly, there are massive deposits of crude energon present on earth, apparently so massive that entire underground mines large enough to hide the entire Decepticon forces exist.

Am I misinterpreting this? Are the transformers referring to some sort of mineral that can produce energon when they use the word, or is it actually energon itself? Further, how will this be explained? Does it bother anyone?

At the moment I'm fully capable of suspending disbelief and am ambivalent, but I was wondering what others think.
Most likely a reference to Beast Wars, where Energon was easily found on prehistoric Earth,, which (combined with the alien artifacts and second moon) lead the TFs to believe it wasn't Earth at all at first. It turned out it was Earth and that Vok put it there as some sort of massive geological project/experiment.

Perhaps the Energon in Prime also has un-Earthly origins? Though I'll give the series a chance to actually explain it before coming to any conclusions.

i think the energon is just like any other element in the universe. in the prime universe it is just naturally there.
as far as dark energon and its effects go, we don't know its full potential yet. sure it brought Cliff back as a "zombie" but we haven't seen what else it can do to a cybertronian. i really doubt Megatron will become a mindless monster

perhaps a little krytponite kinda action there, some massive explosion around Cybertron planted seeds of it around various worlds?

(which could lead to the awesome story of some secondary teams hunting elsewhere in the universe.)
