As for Magneto that is another VERY broad question, there has been some VERY different power levels of Magneto, if your referring to Magneto at the peak of his power he could probably dismember Cybertron given some time.
I always seen the Avengers and most of Marvel as having either strong powers or seriously high tech that could kill most cybertronians.

That is basically what I said, but don't forget there are a select few Decepticons that have some tricks of their own. Mindwipe for example would seriously wreak some havoc, would most human heroes expect a robot to have mind control powers? Like I said, a lot of variables in this discussion to take into account.
Bitter? You haven't begun to see bitter...

Going by the comic incarnations of just the Avengers presented in the movie, then the danger zones would be Thor, Iron Man and then Hulk.

Thor alone could wipe out most of the Decepticons with his powers, if not shunt them into another dimension with a tornado or scramble them with lightning blasts (stronger than normal lightning). Hulk's blows could crush/shatter many of the Decepticons, and while he's stronger than Thor, he's hindered by his lack of versatility compared to Thor and Iron Man.

Iron Man is the wild card, as even his standard armors would be pretty versatile and equal to many of the weaker Decepticons (he'd be like Circuit-Breaker was), but his buster armors or EXTREMIS would definitely be the more dangerous cards, since his strength and powers are more powerful than his standrad weapons, not to mention his ability to hack A.I.s with the EXTREMIS armor, as well as it's energy-resistant/absorbing properties.

If we go with other Avengers not-featured in the movie, then the Transformers probably already lost to the likes of Starhawk (EDIT: not Starfox, d'oh!), Nova, Moondragon, Vision, Martinex, Wonder Man, Doctor Strange, Doctor Druid, Living Lightning, Hercules, Sersi, Firebird, Gilgamesh, Captain Marvel (Genis), Monica Rambeau, Quasar, Silver Surfer, Beta Ray Bill, ...and Squirrel Girl.

For the Avengers? Yes. Ultron, Terminus, Arnim Zola, Supremor, Adaptoid, and Alkhema have shown psychic powers (e.g. telepathy, illusions, mind control, possession, and etc.).

It's so warm where I'm at that all my Transformers with rub signs are already revealing their allegiance!

I was just reaching for something to throw in there, something, anything. Even Unicron would probably not stand a chance against the various members of the marvel universe

Heh, well certainly not movie and the G1 Unicron, but the Marvel version, as well as the later 3H/IDW versions (where Unicron is a multidimensional entity) definitely would require the extreme heavy hitters (meaning on a galactic scale).
