I don't see the Matrix necessarily had to be inside Unicron. When Optimus used the Matrix to cure the Hate Plague, its power spread out across the universe.

Maybe it's different rules for defeating different things. To cure something spread out all over space probably isn't as requiring of positioning as destroying one being. Not that I'm saying I adhere to there being rules for where the Matrix needs to be to work. Hotrod just happened to be inside when he changed to Rodimus so he opened it right there, and Optimus in the comics probably wanted to make sure he destroyed Unicron so he flew into him. He wanted to 'detonate' the Matrix where it would do most damage, which would be inside Unicron.
But it's kinda hard to fly into the Hate Pluge to cure it if it's so spread out, and inside people too. Also Wisdom supposedly destroyed the Hate Plague, but I don't know if Wisdom was what destroyed Unicron. So I suppose there's a difference of application there. You can hit someone in the face with a plank of wood or you can swing the plank to waft something away. When you destroy Unicron you hit him direct with the plank. When getting rid of the Hate Plague you waft it away with the plank. Or something.

Yes, that's what I meant. We see at that point that he has realized his destiny, to open the matrix. I guess the matrix could modify someone else to fit those holes, but that's the real question, isn't it? Did Rodimus' hands fit because his upgraded form fulfilled the prophecy, or did the matrix make him INTO something that fulfilled the prophecy?

Then why did the Matrix didn't recognize Prime in Rude Awakening when Rodimus gave it back?

The Matrix did recognize Prime, it also knew Prime was dead and that his time had passed.

Why was Prime was acting weird when he insert the Matrix back in his chest? And when Prime was fighting Hot Rod something blue was like dripping out of his chest, was that the Matix?

Because Optimus was dead, a robotic Zombie.The matrix knew this and was fighting him.
