Would it have been better if it was the Nemesis that attacked the Ark?

Well, while they didn't actively fight, they DO have a meeting that leads to their crashing in IDW's "Convergence" prose story. When attacked as it leaves Cybertron, the Ark appears to explode, but actually vanishes through a space bridge. It then randomly teleports through space and time, until it locks onto the signature of the AllSpark. Unfortunately, the Nemesis, having already left Cybertron some couple of thousand years prior, has also detected the AllSpark and travelled to the same region of space, so when the Ark materializes, it appears in the same physical space as the Nemesis, crippling both ships. The Ark makes one last bridge jump, taking it to Earth, 1961, while the Nemesis is able to set down on a dead moon, then the Decepticons follow in a small craft through the temporary portal it leaves in its wake.

The nemesis would have been way too big to have chased the arch. The nemesis dwarfs Megatron when you see him fly into it in ROTF.

So as soon as the Ark left Cybertron's atmosphere the Nemesis intercepted it.

The ark had the space bridge technology and if not that they're far more maneuverable then the enormous nemesis.

You realize the Nemesis itself could be aerodynamic since it seems Megatron's original alt mode took cues from it.
