Tended to be Jazz early on, then Prowl and Ironhide.

Hanging out with Prime doesn't make one second in Command. Jazz was Optimus Prime's second in command in the cartoons, and apparently in the comics that role was filled by Prowl for reasons beyond me.

Ultra Magnus was a City Commander, and since everyone was in his city in the movie (and afterwards) he was rightly in charge.

Jazz was stationed on one of Cybertron’s moon bases, overseeing matters there, had he been on earth during Prime's death, I fill confident in saying that the Matrix of Leadership would have been passed on to him, but as he wasn't it went to the highest ranking officer present, Ultra Magnus. Just sort of disappeared after the movie—I real seeing him in some intergalactic race after the movie, but I think that was it. Perhaps Mr. Corther’s death played a role in his withdraw from the show or was it Hasbro wanting to move on as they did with practically every character prior to the animated movie?

It was Jazz. There were often scenes of the Autobots lining up before Optimus gave his famous "Transform and Roll Out" line and Jazz was the only Autobot who wasn't in line with the others. Instead Jazz stood along side Prime. I never quite understood why Jazz was second in command because he doesn't seem mature enough.

Ironhide would be a weird choice for second in command. Why's Peter Cullen always got to be in charge? Between Optimus Prime/Ironhide and Megatron/Soundwave Peter Cullen and Frank Welker spend allot of time talking to themselves. Scott McNeil is still my favorite though, I think there's only like 2 episodes of Beast Wars that doesn't have at least one scene of him talking to himself.

    Please explain.

But here's why Jazz was Optimus' number 2:
As an aside, here's Prowl's bio:
I figure the same reason why Spoke wasn't considered for command is the same reason why Prowl never got it—a leader needs to be quick on his/her toes. Over analyzing could be fatal.

I think the ranking system goes
    Leader - Optimus Prime
    2nd in Command - Jazz
    3rd in Command - Prowl
All of the others minus Spike - All of the others minus Spike
    Feshling pet - Spike

Always seemed like Wheeljack to me, though I guess a strong case could be made for Jazz. And I could see Grimlock stepping up if he was needed in that spot. It does go a little crazier in season 2, since Perceptor and Blaster get a lot of focus. And Silverbolt and Hot Spot could work in the #2 spot if needed.

I would say in the cartoon it was Jazz.

And for the record, it was never directly stated in the toon that Starscream was 2nd in command.....other then by Starscream himself.

Megatron sure did a good job of making him look the part, giving him a command and mission after mission. Megatron chose Starscream time and time again to use him as a weapon when in gun mode. Did he ever allow any other Decepticon such an honor? I only recall Starscream and Optimus ever using him as a weapon.

Then I suggest you re-watch the series.

Soundwave held Megatron in gun mode nearly as often as Starscream.

I recall Skywarp holding him at least once.

Choosing Starscream often might just be because Starcream was a better shot......I really dont see why anyone would consider it a sign of his rank in the command structure.

As for missions, He sent others out on missions plenty of times with out Starscream.
