What makes someone a Prime is being born or adopted into the Prime Dynasty Families and the Dynasty believes they are the ones who decided from the first thirteen. Not so much is Primus involved in the myth but it leans closer to the IDW versions of things.
The reason Skyfire disappeared from the cartoon early on is because the Autobots exiled him after Shockwave tricked them into thinking Skyfire was a double agent passing information to him. It worked because before the war, when Skyfire and his partner Starscream were scientists/explorers, they actually were working for Shockwave, and Skyfire couldn't prove that he was innocent. The Autobots believed that Shockwave let Skyfire escape from Cybertron (during "Ultimate Doom") and that their fight immediately preceding the escape had been faked. After setting up the circumstantial evidence, Shockwave completed the illusion by inexplicably traveling to Earth (he's seen in "Autobot Run" with no explanation for his presence) and allowing himself to be seen alone with Skyfire. The Autobots felt they couldn't afford to give Skyfire the benefit of the doubt and sent him away.
movie continuity great war was so horrible and terrifying that only the downright savage survived, which is why everyone isn't afraid to kill so horribly, the autobots are such roughnecks and the decepticons are all monstrous. megatron is a name passed throughout generations and there have been multiples throughout time.

When Rung transforms, he looks like a tube with a ball on the end. The tube is a grip and the ball is the pommel of a combiner-sized lightsaber!
I assume that at some point after the original series ended, Optimus Prime became Powermaster Optimus Prime. I really like the bigger, bulkier versions of Optimus: Powermaster Optimus Prime, Optimal Optimus (from Beast wars), and the season three version of Optimus Prime from Transformers: Prime.

I actually think I would like the idea of the Megatron name being passed down through leaders of the Decepticons. We could have a "Megatron war" or something at the climax of a story.
In a parralell universe Trans-mutate and Rampage have a tsundere relationship.

A slight modification of that theory that I adhere to: Energon Starscream was a clone of Armada Starscream that Megatron brainwashed to be loyal to him. After diving into the Energon Sun, the clone developed a mind of his own and became Cybertron Starscream.
So Energon/Cybertron Starscream are the same character, but separate from Armada Starscream.
The reason why the Matrix never was brought up in S1/S2 of G1 is because Optimus left it on Cybertron with Alpha Trion before leaving on the Ark and got it back later.
I'd be okay with that bit except for the line in Beast Wars' "Optimal Situation" when Rhinox, protesting Optimus Primal's decision to host Optimus Prime's Spark while his body is being repaired, says, "His Spark has the Matrix with it!"
In my own head canon, Optimus did bring the Matrix with him to Earth but hid it somewhere during the first season, only retrieving it some time between the second season and the Movie.

Machine wars is an alternate universe that followed G1 but the Quints' took cybertron back and used it for experiments. They cloned the Cybertronian army to recreate the great war and posed as gods.
Each continuitie is a cybertronian colony (IDW) personally it gives me a way we could have a team of optimus primes.
