Idw has done A LOT of tf stories. Mtmte, RID, All Hail Megatron, etc. What is your personal favorite. It can be a whole series (all of mtmte for example) or stories within a series (Mtmte: Dying of the light). I personally would have to say Last stand of the Wreckers as my favorite.

It's a tie between Shadowplay, Dying of the Light, and Dark Cybertron.

Sunstreaker's plotline in phase one, zero hesitation. Maximum Dinobots in particular.

MTMTE continuing into the lost light. There is just so much depth to the chacto and dark subject matters that have never been covered before.

I really liked the Shadowplay arc as this for some reason really resonated with me. Also the Overlord-into-Tyrest arc was pretty well done too. Lastly, while I loved LSotW, I think Sins was a bit quieter and hits you a few days after you put it down.

i can't really choose between Megatron Origin and Orion's whole arc. both great origin stories for the franchise's biggest characters. AHM is up there too just for pure G1 goodness.

For the pure joy of a well-told story, How Ratchet Got His Hands Back.
For a beautifully nested story-within-a-story with nested cons and double-crosses and narrative tricks, Shadowplay.
Remain In Light & Dying of the Light for sheer balls-out white-knuckle action.
Spotlight Shockwave is still pretty great, too.

Police Action. The characterization for Prowl and Jazz is excellent. All Hail Megatron would be a close second.

I have no illusions that Revolutionaries counts as "the best", but it's certainly my favourite.
Other than that, either Beautiful Chaos or the one-off Our Steps Will Always Rhyme.

i have so many but i would have to pick kup's spotlight by roche. i would also like to take this opportunity to name my favorite tf comic story first featured in tf uk entitled, "man of armor" by steve parkhouse and john ridgeway. it showed great interesting interaction between jazz and a british tot. the art was above and beyond, imo, of the american comics up to that point and showed that the inclusion of humans in tf continuity doesn't have to be all bad. take the worst character and give him to a creatively talented writer and he/she will create the new "swamp thing", "doom patrol", etc.
