I remember watching Episode 1, Prime says they havent seen any Decepticon activity in 3 years but from which series does it continue? Does it continue from Transformers Animated? And the Cons preparing for Megatron's return

It's own continuity, there's no relation to previous media.

Hasbro's said that it's in the same continuity as War for Cybertron, but they're far more focused on each individual aspect of the story than the overarching continuity.
So basically, Hasbro is telling us to shut up about continuity.

    That episode was released last year....so 2010 - 3 = 2007.

A reference to the First transformers movie.

It's implied that a lot of stuff happened on Earth pre-show. Possibly some movie similarities, but I'm sure it'll be covered when we get into the backstory. It looks to have been much more open conflict - judging by the amount of corpses and energon deposits (though it could be argued that since the war in prime spanned many places, Prime just got stuck on one relatively insignificant battlefield).
