My guess is that he's going to repair Unicron with it (as there is a damaged Unicron in the 9th panel?

Interesting idea..but wouldn't the power of the Matrix destroy him?

Well THAT is a rational way of reconciling the whole "Primacron's assistant is/had the Matrix" issue. Bravo!

 

I absolutely LOVE this one! The artwork is fantastic (the retro style fits this one perfectly), and the story is so well done and very intriguing. Great work
