I just realized from watching season 3-4 was there ever a ship that a Transformer got into that didn't get shot down\destroyed.

Then I realized that was what started the whole show.

    Here are a few examples:
    Ark/Nemesis
Insecticon escape pod technically part of the Nemesis I guess
    New Decepticon Starcruiser
Exile ship in the banisment show
    Junkion Ship
    Earth Defens Shuttles
    Quintesson ship into Unicron's eye
Autobot ship Prime drives into the Quintesson detonator
    Galvatron's ship
    Autobot Tomb ship
    Storage Asteroid
    Axalon/Darkside
    Ravage's stealth ship

It seems that most of the time the only time a ship survives a Transformer, is when it is another Transformer they are riding in.

    Just for your information.

The Autobots and Decepticon ships from thje G1 cartoon were never named within the G1 toon series.

Animated actually has a couple examples of Spacefaring vessels that aren't Transformers survive trips. The Omega Sentinel colored ships helmed by Ultra Magnus and Sentinel Prime survived multiple trips between Cybertron and Earth. The ship team Chaar departed in after their attack on the space bridge in the season 3 opener likely returned to its point of origin. As well, Lockdown's personal craft (if I recall correctly) survived his many adventures.

Going back to G1... in Rebirth, the Decepticon flagship is flown from Cybertron to Nebulos by Scourge and a crew of future Headmasters/Targetmasters. It comes under fire during the first attack by the Autobot Headmasters but survives the skirmish and is later seen being dragged by half a dozen Autobots in vehicle mode to their makeshift base. Where I believe it is then promptly forgotten about by the plot.

Likewise, later in the story, Optimus takes a shuttle from Cybertron to Nebulos, then back again after retrieving most of his troops that were stranded there. The shuttle makes a safe landing on a recently Galvatron inherited Cybertron.

I can also think of a few technicalities...

Not a Transformer transport, but the cargo freighter Lazy Sue, belonging to Dirk Manus survives the entirety of the episode 'Money is Everything' in spite of being shot to hell early in the episode by both Hun-Grrr and Strafe! *derp*

Also, not a space-worthy vessel under its own propulsion, but in "Divide and Conquer" a space bridge shuttle filled with energon cubes is piloted successfully to Cybertron by an extra Reflector bot who sounds suspiciously like Hound and is fond of whining.

The Gung Ho! and the Dinosaur from BWNeo

Technically the Galvaburg II was never destroyed or crash landed.

Then we've got Atlantis, Hyperborea, Lemuria, and Ogygia from Cybertron

Animated, as mentioned, has Steelhaven, AKA Omega Sentinel.

While there are others, the OP is quite accurate, TF's tend to be destructively hard on their ships, even their ship TF's, given the number of times Astrotrain, Omega Supreme, and others crash land.

Yeah, he's like the Launchpad McQuack of Transformers.

Oh, and Sky Lynx in the Marvel comics was occasionally on the receiving end of some abuse when transporting human spacehikers.

To say nothing of what happened in Revenge of the Fallen when the Decepticons crashed into the Aircraft Carrier at terminal velocity......
