I have wondered, how can a non-electronic material on a vehicle be transformed? For example, we know that Ratchet has tools like a shovel and axes on his vehicle mode. So how can something that is not electronic or mechanical in nature be transformed?

They probably just get stored away in some compartment. Kinda like how Que/Wheeljack had the Boom-sticks and Grapple-gloves located somewhere on his body? Sure those were electrical gadgets, but they had no involvement in his transformation whatsoever.

    I've wondered about that, too.

But we're talking about the same protoforms which somehow synthesize or otherwise VERY convincingly mimic rubber, leather, plastic, and glass out of what appears to be entirely metal base materials, so presumably it's that same "Cybertronian alchemy," if you will, which is at work for things like the pick-axes and stuff.

When a transformer scans an alt. mode he doesn't actually become what he is scanning... he mimics it. All of the parts on him are still living materials because it is part of them, but the material takes on the properties and characteristics of the earth material... creating the disguise. For example: the wheels look, feel and behave like rubber, but it's still the living "tissue" of the Cybertronian mimicking rubber to fool the indigenous species that they are hiding from.
