The BIG problem left unresolved for these movies is the ticking time bomb of the Cybertronian Energon Crisis.
Like Jetfire pointed out, without Energon they'll all oxidize and rust and perish. And if the Matrix had the power of the AllSpark transferred to it by Sam in any TRUE sense then Optimus would've already used it to save Cybertron and Sentinel would've snatched it up from him in a hurry if he hadn't, lol.
So I'd like very much to see them working towards resolving that in any sequels. It's crap to end it knowing they're still all dying and going extinct in the long run.
Likewise, the very origin of the Transformers and the AllSpark itself is super-interesting and ripe for exploration. I never cared much for the Quintessons or the crappy cartoon origins from back in the day but they could be adapted very interestingly for these live action movies, I have no doubt. And there's no need they be mutually exclusive with the warring gods origin of the comics with Primus and all that, either.
Make them some sort fivefold transdimensional energy beings with a vested interest in stopping impending doom by seeding the universe with Transformers life through the AllSpark to face the threat of Cybertron or something. BAM.
I wouldn't mind if they explored some kind of time travel as an excuse to hurry up and get to the new cast like they did in the cartoon, for that matter. Could be a neat callback to the Marvel UK G1/time-travel stuff, too. I actually think it would be a cool way to bring back Megatron or at least Hugo Weaving as Galvatron; by introducing Galvatron as a Megatron-who-didn't-die and actually killed Prime and saved Cybertron by taking over Earth but who lost it all anyway and came back to explain the threat of Unicron (and the need to end the war) and then had to step in and take charge when he realized he was dead already, lol. Make the Quintessons and Unicron thing an endtimes prophecy kind fanaticism for him and he can be even crazier and more dangerous than before! BAM again. Instant return of BADASS MEGATRON.
With the Quintessons tied into it you could also easily explain him raising an army of zombie-cons and "reformatting" some into Cyclonus and Scourge and his sweeps, since the Quintessons created the TFs, after all. Going the transdimensional energy beings route could explain the AllSpark and Energon and the Primes in the Matrix and the necessary-resurrections and even work towards resolving that pesky Energon Crisis and maybe even fix what's left of Cybertron!
That's the general thrust of the fanfic second Transformers trilogy in MY head anyway, lol.

I think Spielberg will convince Michael Bay to just remake TF1 were the Decepticons are replaced by Ewoks.
A new, clean and efficient energy source which can revolutionise life on Earth - or power an army of Decepticon warriors.
In other words, a classic textbook "Decepticons try to steal energy source" plot. Keep that part simple to give the characters room to shine.
A) All of Earth's energy resources;
B) The sparks of their mortal enemies;
or C) Both of the above.
No more damn Ancient Cybertronian MacGuffins, please. That's like having to blow up the Death Star in EVERY friggin' Star Wars movie.
A Matrix Amplifier, to blow Unicron to bits.
Energy source. Would be neat to see a classic decepticon attack on a dam or oil rig or the ruby crystals of Burma.
