Here are some of the Star Trek references in Transformers: Dark of the Moon: After seeing the size of his girlfriend’s workplace, Sam (Shia LaBeouf) says "It’s a beautiful building you guys have. Like the Starship Enterprise in here." While hiding at Sam’s apartment, Autobots Brains and Wheelie are (apparently) watching Star Trek as one says "Hey, I like this episode. It’s the one where Spock turns nuts" One of the sound clips used by Bumblebee (talking to Sam) is "your friend" taken from Spock’s line in Star Trek II "I am and always shall be your friend." Sentinel Prime (voiced by Leonard Nimoy) explains himself by saying "The needs of the many outweigh the needs of the few," an obvious redo of Spock’s famous line from Star Trek II. Last one, obvious best to me.

I think my favorite was when Bee sampled Star Trek in explaining himself and his origins in the first film. It was a neat little nod and it got the point across really, really well, in a "darmok and jalad" kind of way.
"The one where Spock goes nuts..." Nice foreshadowing. I like to think that Sentinel Prime DID go insane.
I suspect all of these Star Trek references were thrown into the DOTM movie. due to Leonard Nimroy being in the film as a voice over actor. Perhaps the people creating the TF movie thought this would increase TF3 movie sales by having star trek fans see this movie for all the trek references.
That would really only work if the movie was marketed like "HEY GUISE THIS TRANSFORMERS MOVIE HAS LOTS OF STAR TREK REFERENCES SO IT'LL TOTALLY ROCK FOR YOU TREKKERS OUT THERE!". Which it wasn't. At all. No filmmaker in their right mind would be under that mindset. "Toy Story 3 has a reference to Totoro! That means that we'll get an additional 20% of the grossings from those anime fans who will see the movie solely for Totoro!" That's not how things work.
