I'm just confused, are these two different stories or are they linked some how?

Two different stories that are linked in a few ways. IMO, you're better off reading both of them.

Also, there is a comic section now for Transformers.

They are two books that are taking place in the same universe; but each focusing on different characters in different places.

IDW has said we will see some cohesion between the two ongoing but you don't need to follow both ongoings.

    Basically
In Death Of Optimus Prime and the start of MTMTE #1 show you how the two ongoings come about
So they are linked at the start and then the 2 groups take separate paths.

They are two different stories, but are linked together. To get a better idea how they're linked, you should go read Death of Optimus Prime, the comic which led to the two new ongoing series.

You don't have to read both series...but you should. :)  Each book has its own style and flavor, but they're both really good.

As others have said, both series are great and very, very worth reading. Same universe, very different locations, casts and themes...

    Just to give you idea:

MtMtE - A quirky crew of Autobots (and Cyclonus) lost in space on the dangerous and mysterious trail of an ancient myth.

RiD - The struggle of the rest of the Autobots to establish a new society on a suddenly hostile and unsettled Cybertron while conflict with the Decepticons and Neutrals threaten to tear things apart all over again.

-ZacWilliam, like they say above start with "The Death of Optimus Prime" then MtMtE #1 after that they're seperate and on their own paths.
