We have this wonderful sequence on Cybertron, with the Ark weaving through Cybertrons sprawl/hub like exterior, only to be shot down and drift into space.

Question 1, who shot it down? The Decepticons were in a secret alliance with Sentinel to restore Cybertron and the Autobots were under Sentinels command.

Question 2, since it didn't seem to go into hyperspace, did it really just drift all the way to Earth in such a tiny time frame? What, is Cybertron just outside of Neptune now?

Q1. I think most of the Decepticons didn't know about SP's and Megatron's alliance. Only those closet to Megatron knew.

Q2. I don't really have an answer, other then it had millions of years to travel to the moon.

Q2. It was headed to earth already to meet up with megatron, the damage must of killed some crew or most of them except sentinal, and the ship continued to drift to earth but with no-one to land it it crashed on the moon, then the decepticons must have found it and raided it, then megatron created his plan after rotf to get optimus to revive sentinal, thats my guess anyway

The current war is only 12,000 years old at least.

Sentinel was supposed to meet Megatron on Earth. According to Hasbro the Ark was tracking where the Allspark could be. Sentinel gave the location to Megatron or Sentinel arranged it to fall on the same planet where humans and the Sun Harvester are.

The Ark was already on course to Earth but something went wrong. Either it was too damaged or Sentinel using a Space Bridge brought him to the wrong time and place.

Both the comic prequel and novel adaptation have Starscream being responsible for attacking the Ark, so that must have been in the script at some point. And as the movie makes clear - since Megatron has to explain it to him during the Washington scene - Starscream didn't know about the deal Sentinel had with Megatron. So well done on that one, there, Screamer.

The comic prequel has the Ark seem to explode after being attacked, and all believe it atomized (which is something that could fully happen "within" the film, just "after" the last shot we get of the Ark above Cybertron). But in actuality, the space bridge aboard activates and teleports it away through space and time. Eventually, like the Hasbro bio says, it locks onto the signal of the AllSpark and is drawn to Earth.
