In the movie, Transformers come to earth in protoform right. Then they scan a car or whatever and transform into whatever they scanned. But how (and I only ask because it isn't shown in the movie) do they physically go from protoform to the complete robot mode? Sorry if it's a stupid question, but I can't work it out.

It's never been done well in any of the TF series - I'm sure they tried to work it out for the film, and when they couldn't get it to look right they just dropped it.

Their body evolve and grow into a new robot/vehicle mode. It's called reformatting.

Well, they do look really skinny in robot mode. So, probably they just bend the proto-shell as much as they can.^^

if you want a scientific explanation...
some materials can completely shift and realign their molecules when you sent different electrical signals through them.

You should watch the cinematic for the first Autobot level in the game. BB scans the Camero and then "sprouts" his car kibble while standing as a bot.

ok, so magic nanobots reformat the skin by sending electrical signals that causes the metal parts to bend and sprout car kibbles....

I just choose to think of it that the Transformers are all T-1000. All they need to do to change shape is to "scan" something and then they'll "T-1000" their way into a new bot/alt mode, kinda like the way the T-1000 just needs to touch something and it'll obtain a new mode.
