More than meets the eye has several mysteries in the plot. What could they lead to? who knows but we can still speculate. Here's a list of mysteries that we have up to date in MTMTE. if i am missing any please tell me.

What will the knights of cybertron be like if they find them?

What is up with Brainstorms suitcase?

Why did Rewind purchase those discs?
    - discs contain videos of people dying
    - rewind doesn't watch them for pleasure or in a professional capacity
    - currently confiscated

Prowl had two people load "cargo"

Who sent the message from the future?
    -dont open the coffin.
    -dont let them take skids
-dont go to delphi: possibly the DJD or Fortress Maximus
-dont look in the basement: overlord?

    Skids
    - what was he running from?
    - why cant he remember anything?
    - why does he always hold a gun?

    Massive bots with swords
    - chant 1984
    - thought warfare?

Why does rung have the brightest spark?
    - what does the brightest spark mean?

    Who are in the DJD?

    Overlord
    - why is he hung under the lost light?
    - who rebuilt him?

    Chromedome is being used

    Ultra Magnus wont make it

    Cyclonus is key

again if there is anything I missed or has already been answered please let me know.

Why the Sparkeater was being kept on board is a small mystery. It's been overshadowed by Overlord showing up, but it's still a question who would be deliberately keeping a dangerous predator alive on the ship and why.

The frustrating thing about this mystery is that if the story was a tv show or movie, we'd already know because we would have heard the guy's voice. Yet another reason why MTMTE should be a cartoon. :)

We still haven't figured out whether "them" refers to the crew of the Lost Light, meaning that they never should have picked Skids up in the first place, or that it refers to a future event where someone (the legislators?) takes Skids away from the LL. I thought the second, meaning that "don't let them take Skids" hasn't happened yet, but I've heard other say that they interpreted it as Rod and co adding Skids to the crew when he first showed up.

Sort of related to this: I don't know about anyone else, but I had assumed it was Skids who would go berserk and threaten the ship in issue 6 partially because of this warning. I was suprised when it turned out to be Fort Max instead.

Not only that, but what does "brightest" mean, in this context? Is he the smartest? The most innocent? Have the purest heart? The most life energy? The Sparkeater passed up Brainstorm even though he would have been an easy kill, so can we assume Brainstorm has a dull spark, whatever that might mean?

I don't think it's the smartest - The Lost Light has Perceptor, Highbrow, Brainwave as resident geniuses. I'd wager it's somewhere between purest or most compassionate heart or spark that is - considering the way he's treated all the bots with equal compassion. He truly cares for them.

I have a really off-the-wall idea, and I can't back this up at all...but what if the other person Prowl had on the Lost Light was Rung? What if Rung tapping on the model-ship was him trying to tell the crew something else, but Rodimus and company thought he was referring to the window? What if the mysterious cargo is hidden among all the little model ships?

In the promotional images they said that Cyclonus was "the key". The key to what?

The Knights of Cybertron left Cybertron to spread peace and enlightenment across the universe.
Ark-1 left Cybertron to spread Cybertronian's science and ideal across the universe*.
    Doesn't it sound similar?

I think the Knights are, in fact, the crew of Ark-1. The map leads Lost Light into Dead Universe, and...
In this theory, Cyclonus, being original crew of Ark-1, will play a big role. (don't know how, though)

While interesting, I think it is a bit off the wall. Rung knows he's in the middle of a hostage situation. He's not going to divert the crew to go find something else, when he knows they're surely going to realize that's near his office he's tapping.

The guy calling is from the lost light, says so, plus if "them" were the crew, then it'd be "don't let them go to Delphi" and "don't let them look in the basement". Instead "them" is only used for Skids so it's pretty clear it's not the crew. Plus we do have the 1984 dudes running after him, so seems to me they're obviously "them".

Could also be that if they don't go to Delphi, they don't get Maximus on board, and Rung doesn't get killed (plus whatever Maximus may yet do in future issues).

I always thought "brightest spark" was meant to describe him as the most intelligent person aboard the Lost Light.

Oh, I fully admit it's a crazy theory, but, Rung is a smart 'bot. He would have known that that situation might have gone south, and might have wanted to tell the crew about the model ships, just in case.

Rung is a good guy, but Prowl is a master manipulator, so he could have convinced him to play along.

Overlord is even more dangerous when he can't just shoot you.

Thats a great idea brilliant even! If that all could lead to a Kup come back I'd be so happy. I still think Skids has to do with being in limbo or some kinda confinment like the UK stuff.

    The thing is

It's already been stated that the Ark-1 left Cybertron for conquest, not for spreading science and ideal, and had a clearly stated crew, while the Knights were of legend, not only that, the Knights were also stated to have left 10 millions years ago, the Ark-1 about 6.7 millions years ago, so yeah not the same group.
