The bad smell coming from wet carpets is normal but not good.
Carpets in your home are the biggest and best filter your home will ever have so depending on the carpet age & your lifestyle(living with "water" dogs[retrievers & spaniels etc.] that have a high sebum[oil] content in their fur will make the wet carpets almost unbearable to smell) expect almost any wet carpet to smell bad if not properly dried within a few hours.

Towels alone won't do anything, call a flood restoration service if you really want results(and can spare the $$$).
They need to set up a industrial dehumidifier, air movers & possibly do an ozone treatment.
Carpet needs to be pulled up with air movers positioned underneath, underlay - chuck it.
If walls have water damage they may need to be drilled and have forced air circulate inside them, drywall may need to be replaced.
Anything else you do is a band-aid treatment & you will get mold spores within the next day.
Also, moist & warm environments are the most perfect breeding ground for bacteria(and mold of course) so don't sit around & wait for the fre-breeze to kick in, you need professional help...NOW !
Buy some particle masks.
