I hear a lot of people say John Barber took the mess that is the Movie continuity and made it make sense through the prequel comics.

    What specifically did he do?

You could read this. It does a fairly good job of making it a little more coherent than the films: Movie timeline - Transformers Wiki

I guess the link could be one answer to your question.

Well, he explained several dating issues for 20th century-era fiction, reconciled references to Primus in the comcs with the AllSpark origin story, fixed the Fallen's backstory from Defiance which was originally screwed up by script changes to ROTF, explained just how the Nemesis from ROTF ended up crashed, and prevented several DOTM from creating new continuity errors, such as explaining how the 'Cons had a space bridge in The Reign of Starscream and weaving Sentinel Prime into the previously established pre-war storyline.

    Just a few things...

He got the 'trash' and put it in a 'bin' effictively making the 'trash' more organised and hide most of the mess that was the films - while still not being able to cover the smell completely.

From what I hear, John said everything the stuff that might contradict other stuff didn't. Like when the Contructicons were fighting in the second movie while Devastator was combined, Hasbro said there were 2 sets of Constructicons.

Too bad the comics are only seen by a small percentage of the movieverse audience, and aren't even considered canon by Bay. Comic fans at least get a treatment that retcons and patches everything up, while fans of the "official" universe are still scratching their heads trying to tie together the wildly diverging events of three differnent movies.
