The closest I've ever come to crying while playing a video game was when I saw the ending scene of Uncharted 2. It was a great character moment that showed a change in Drake's character, a funny scene, and a touching scene.

Yeah. Ace Combat 5. Chopper's death. I was young and attached to the characters, seeing him go down got to me.

Yeah in the ending of Metal gear Solid 3 when you find out
    The Boss wasn't a traitor,
and in the ending of Metal gear Solid 4 when
Raiden meets his kid and when Otacon tells Sunny that Snake needs some time to rest.

    It's happened a few times.

Mass Effect 3 did it three times.

Final Fantasy IX and X's endings.

MGS3 and 4's endings both hit me hard, too.

Mass Effect 3 hit the hardest though.

I'll admit I got a bit misty eyed at the end of Red Dead Redemption.
Not when John dies, but when you finish the game, and I revisited the grave sites and the big empty house. It was a sense of loss that games don't tend to carry with them, and it completely validated the Jack character.

Also, I may have gotten something similar when finding
    Altair's corpse
in Assassins Creed Revelations. I have played Assassins Creed so, so many times since it's release, it hit me in a way most character deaths in media don't.

Rock Band 2 had me bawling. It was a random playlist and Go Your Own Way by Fleetwood Mac was the final song. My mom was a big FM fan and we played it at her funeral.

    ME3 almost got me.

I also teared up a little bit during the epilogue for ME3, surprisingly not because of how bad it was...
