Part of me still thinks that Zelda:Wind Waker started off as an attempt to update Startropics. Regardless, it needs to be brought back. As does Kid Icarus. And Metal Storm. That game rocked. Screw Mario Galaxy, this game played with gravity 20 years ago.
Secret of Mana. Expand it to the full storyline that was cut to fit it into the cart, and maybe add a couple of characters or more spells, something. Sure, we got Dawn of Mana but honestly... that sucked.
This isn't a game or series per say, but something that has always pissed me off. There hasn't been a good NASCAR game in 5 years. You would think the biggest motorsport in the U.S. would have an awesome game. The fans deserve better then the absolute garbage EA has put out. I take that back, thats an insult to garbage.
Hells yeah, jumping between the ceiling and floor in that game was awesome. Include customizable weapons and a great story and you have gold. We actually had a remake of the original Mega Man on the PSP, MegaMan PoweredUp. Not sure of the differences other than better graphics and two new Robot Masters.
VII was absolute garbage. Most boring FF ever created. However, if any game was to recieve the next gen update... FF VI would be my first choice. To this day, the greatest game I've ever played. I agree with the Starfox assessment. The DS "Command" game sucked with wonky controls and played more like an RTS then a straight-up shooter. Just give me a straight graphical update on DS with slightly tweaked controls. Hell, why not do an update of the first SNES game? Other games that come to mind, but I can't think of any right now.
I love 2D games, but my vote goes with Megaman. It should be done like Ratchet and Clank. Megaman and Rush. When I first played Ratchet and Clank I couldn't help but think that a 3D Megaman game should be done like that. Except have all the bosses and weaknesses for them as well.

Descent 2. That game rocked on the Mac. Also, we need a new Harvest Moon. Something that sticks to the 64 version formula, though, not that mamsy-pansy Magical Melody bullcrap.
Oh God yes, a current gen version of Frontier: Elite 2 or Privateer would be awesome. With graphics like Mass Effect where your dude can get off the ship and walk around space stations and get into firefights when deals in seedy bars go wrong. And then shoot your way back to the ship through Station security. Yeah. The universe is my playground baby. Also a new Burning Rangers would float my boat. I loved that game. Edit One thing to note though, I see a lot of people want next gen remakes of 2D games... the success rate for 2D to 3D is very hit or miss. for every Mario franchise there is a Sonic...
A 3D Pac-Man game. Done up like all of the 1st person games. Give him a story that he has to rescue Ms. Pac-Man or some such from a horde of Ghosts and other nasties. You could even switch from 3D to 2D like that one Mario game to make it easier to get around certain obsticles. And give him back his jump abillity.
Remix Shenmue 1 and 2 as one release for PS3 and 360. Remaster the recordings cause the super compressed Dreamcast audio sucked. Update the combat system and even more so upgrade the visuals and the options but keep everything else the same. See if that manages to revitalize the brand enough to do a proper sequel.
