S.O.S Dinobots gets my vote, because it featured the 1st TV outing of the Dinobots. Also they gave the Decepticons an arse whupping like never before.
I'm no stranger to sarcasm, Sir. However, if I was going to pick and I had an undying love for G1 (which I don't), I would pick S.O.S Dinobots.

Fire in the Sky - It was interesting how they tried to give Starscream a back story. It's a shame they didn't pursue it further in the series. The Insecticon Syndrome - Kind of a minor episode but technically it's the first one I ever saw so it's special for me I guess, lol. Starscream's Brigade/Revenge of Bruticus - Nice to see Megatron and Starscream's dynamic come to a head.
But seriously I really like Flight or Flee. It's got a new planet, a new dude (Sandstorm), a great line "I've never seen anything more beautiful in the universe....alright now give me the bomb!" and the ending is a downer ending where the good guys don't really win.

For season one, it would have to be the Ultimate Doom. Going by G1 standards, it felt pretty dark and intense. The Earth slowly being ripped apart. Spike's dad being turned against him. The Decepticons winning for two episodes. Then for season two, the Search For Alpha Trion. There weren't that many love stories in G1 and most weren't that great like the Girl Who Loved Powerglide. The Search For Alpha Trion is IMO the best love story in the G1 cartoon. I can't really decide which episode of season three I like best so I'll list all the ones I'd chose from. The Five Faces of Doom. Dark Awakening. Starscream's Ghost. Ghost in the Machine. Webworld. The Quintison Journal. The Big Broadcast of 2006. The Ultimate Weapon. Fight or Flee. Money is Everything. The Return of Optimus Prime.
