"Carnage in C Minor"...blech.
"Great Autobot Run" so Megatron uses a device that turns off the Transformation Cogs
For me, episodes from G1 that didn't work are:
1) Sea Change
2) The Girl Who Loved Powerglide
4) Carnage in C Minor
5) The Face of the Nijika
All of Energon.

Probably the Headmasters episode "Cybertron is in grave danger"
Well, Cybertron is blown up, Galvatron is missing, and Rodimus decides its time for him to take off with Blurr and Kup. In doing so, he turns over command to an autobot he just met a couple of weeks ago.
Oh and if that wasn't enough, with all the bromance, Arcee couldn't come lol
In BW's the episode Transmutate was pretty much a waste.

Rebellion is the best episode of any Transformers show that I've seen.
Unfortunately it is directly followed by possibly the worst.
City of Steel.

The American dub of Cybertron/Galaxy Force
"Savage Noble" from Beast Machines. It was a plodding episode featuring the Maximals wandering around aimlessly looking for dragons and wolves. Very dull. The shakey alliance between the Maximals and Thrust and Jetstorm could've been cool, but the 2 vehicons just kept getting swatted away or flat out disappearing every 2 seconds.
I thought he was Noble/Savage, whatever, but I agree..
As for a series..Didn't care for the human kid Kicker in Energon..drove me
Episodes I thought didn't work:
- All of G1, except the movie.
- All of Energon
- All of Cybertron - There's a decent show in there, but it could have easily been half as long as it was.
- Beast Wars "The Low Road" - There are some good moments in there, particularly the Dinobot/Rattrap banter, but the rest was terrible.
TF animated season 3 finale... it was rushed at the end
You can say that again.
For me it was a handful of G1 and most of Energon for me.
Woah, woah, woah.
That is one of the best eps of that series. It handled somewhat delicate subject matter very well and helped give depth to one of the "background" villains.
That's the only choice I felt a need to question so far.
But since I won't bother mentioning the error-riddled G1 season 3 eps we all know, "The Girl Who Loved Powerglide" was pretty much garbage, start to finish. Even as a filler ep it was just poorly thought-out and executed.
There are a few stinkers in G1, but for me it's any episode where Rodimus Prime repeats the cycle of shirking his responsibility as the leader, then accepts his responsibility with renewed heart.
I admire the writers for attempting that kind of story development in a kids' show two decades ago, but we had several episodes where Rodimus did the same thing.
We only needed one.
For instance, in Dark Awakening viewers were presented with an Optimus Prime who returned from the dead, gave the Matrix back to Hot Rod and basically said "its your job now."
Whatever accident of fate occurred in the 86 movie to have Hot Rod become Rodimus Prime was completely legitimized by this episode -he didn't choose Ultra Magnus but have fate choose Hot Rod.
Optimus unquestionably gave Rodimus the mantle of leadership.
Depending on your viewing schedule you were then probably greeted with The Burden Hardest to Bear which features Rodimus again questioning his desire and ability to lead.
Chase is pretty bad, but I think that Carnival is absolutely the worst Transformers episode ever.
Armada had some FAIL ones. Like Runaway Runaway - Transformers Wiki UGHHHHHHH
