    It depends. I don't do a lot of cross-line repurposing, but I do sometimes keep a "recent acquisitions" shelf that doesn't stick to one line. Apart from that, anything in the Classics/Generations family is fair game to go together, as are toys from separate lines that are designed to go together. Examples:
    -Legends Megatron (in gun mode) with the Masterpiece seekers
    -Generations Armada characters with actual Armada minicons
    -Combiner Wars/(TT) Legends leader class Megatron with Masterpiece figures
    -Combiner Wars/Unite Warriors Constructicons with Masterpiece figures
    -Transformers Adventure figures that are designed to go with Combiner Wars/Unite Warriors/Generations

    Outside of those examples, each series stays together.

    But to answer your question I don't mix my collections. They are easily divided by such...
    Shattered Glass
    CHUG - Which has 3 shelves all to itself
    Cinematic Universe - Has 4 shelves to itself
    Video Games (WFC & FOC)
    Prime
    RID15
    Animated
    Collectors Club & Botcon (with the few CHUG BW, RID01, & Armada figures thrown in)

    I find my CHUG collection though is a bit mixed in terms of mold use, thanks to Fun Pub I now have a few Prime molds (Chromedome & Cannonball) on it as well as an Energon mold (Scorponok)

    Generally I try to keep them grouped by faction and aesthetic - depends on the exact series in question I.E. my Generations Neo-G1 Decepticons and Movie Decepticons generally are on either side of a shared shelf, but this is so I can put a bunch of the movie figures who I also consider Generations updates in the middle (ROTF Bludgeon, DOTM Space Case, HFTD Hailstorm as G2 Mindset, etc.), while I've generally (and begrudgingly) lumped my small Animated, Prime, and Car Robots collection together on one shelf because even as one giant mass they take up less than half of the only available shelf.

    The one exception is my 'crown jewels' shelf where my most prized pieces reside - my custom repainted figures, Alternators, and figures that carry unique distinction simply by existing (Movie Ride Deluxe Evac, Chevy Aveo Swerve, Reverse Convoy, and Arms Micron 'War' Breakdown w/ Zamu RHINOHAMMER, to name a few). And even then Energon Dreadwing and Armada Superpants Prime hang out on the shelf as well because I literally have no space for them with the AEC lot right now.

    I usually don't mix actual figures from a series but I will switch weapons. Just yesterday I took the cannons from Prime Sergeant Kup and put them on Combiner Wars Ironhide to give him a more movie inspired look.

    Top shelf: Cybertron series
    Lower shelf: Energin series
    Middle shelf: Armada series
    Next lower: Half animated Half chug
    Bottom shelf: Beast era and Rid/car robots

    Movie figures also gave their own shelf. Along with combiners and animated movie figures. On my night stand I have chug beast wars

    The only series I keep separate from the rest is RID 2000. I also keep Beast-era figures separate from the rest. Lastly, I have "shrines" for Shockwave, Skywarp, Grimlock, Black Convoy/OP/Nemesis Prime and black repaints. Beyond that, it's a free for all.

    My biggest "mix" is my lost light crew collection, where I get the figures however I can, whether Chug, third party, or Animated. (though Chug has brought good new options where I had to go otherwise, like TR chromedome replacing code and such.)

    My Prime voyager shockwave doubles as his Prime self and Chug.

    I have a collection of Legends/legions from various continuities that I use to populate my city bots.

    Other wise, I'm keeping things separate. Maybe more so than others, as I keep pre-2014 chug separate from Combiner wars, and Titans Returns separate from those two. With the odd exception, as I've repurposed CW cyclonus into Titan Wars to round out Galvatron and Scourge. And I was thinking of getting out Gen Blitzwing to put with TR Astrotrain, but getting blitzwing back out reminded me how floppy and disappointing that figure was. Wish I still had my animated blitzwing.

I currently have a nine cube shelf with two Generation One season 1-2 shelves; a Generation 1 Movie, Season 3, Rebirth shelf (My favorite time period); a Swerve's Bar MTMTE shelf; a Beast Wars shelf, a RID/All are One shelf, and each of the bottom cubes is home to a Cityformers. The space on top of the cubes is currently occupied my Gestalts and my reissue Generation 1 Skylinx. I also have a glass cupboard in the living room that has two shelves. One contains my Masterpiece figures and the other my Hot Rod/Rodimus/Rodimus Prime or 'Rodimi' collection has my wife calls it. Also Got a box half full of figures I don't have homes for yet....

    Yup! My collecting focus is the cast of the IDW comics, so there's an increasing amount of cross-pollination going on.

    I mix most series. I do keep most of my g1 stuff separate and my masterpiece (and alternators) separate, but my 'classics' collection does contain my g1 Predacons, Armada / Engergon / Cybertron, few Animated figures, few Prime figures, and a few RID figures as well.

    I mixed them all together, regardless of aesthetic (Generations, Movie, Prime), but when I get a bigger shelf, they'll be separated by faction.

    Primarily, I collect MP's, but have a smattering of other TF figures lying around as placeholders, so yeah. I mix and match a little bit. That said, I can count on one hand the amount of non-MP's I own: Legends Jetfire, LG-13 Megatron, TR Wheelie and TR Galvatron (which I'm debating on returning because I don't like his head).
