Those guys were still alive when he was build. They were just spare parts used to create the TF-universe version of Frankenstein.

Like Smkspy said, he's not dead robots, just extra parts.

Is it also in bad taste that Primes uses Jetfire's part at the end of Fallen?

    And what about organ donation?

Is it disrespectful when my brother borrows my clothes? Even if I'm aware of it and let him?

Wheeljack actually says they're spare Autobot parts in the episode.

    Autobot X

Its patchwork design did not provide it with an alternate mode; however, its mishmash assembly gave it the use of various Autobots' special powers and weapons.

Autobot X has a pair of bolts in his neck, similar to Frankenstein's monster.
Among the recognizable components in his body are:
Prowl's forehead crest and right chest/front bumper
    Bluestreak's left door
    Sunstreaker's shoulder
    Hound's shoulder-mounted missile launcher and right fender/shoulder
Trailbreaker's arm cannon and left chest
Optimus Prime's left wrist and parts of the right leg
Jazz's photon rifle, mounted on his right arm
the back of Jazz's left leg
    Jazz's crotch

Starscream is more intelligent than Sparkplug Witwicky?

Starscream is responsible for the Combaticon/ Bruticus.

To be fair, Starscream probably has more experience with cybertronian physiology than Sparkplug.

Autobot X being made of spare parts wasn't disrespectful, but urinating on those tombstones behind the base probably was.

    I didn't know Starscream was a mechanic.

That was supposed to be Shockwave's job.

Someone needs to draw Cybertron modes for the Combaticons.

He's an ex-scientist whole still dabbles, and has a lot of personal experience with Cybertronian military tech and high-level Decepticon experimental projects. Sparkplug is a human with a knack for repairing combustion-engine, pre-microelectronic-control vehicles.

Yes, Starscream is more intelligent than Sparkplug Witwicky. Starscream's a genius who just has too much of an ego, which gets in his way. He wouldn't be in command of the Seekers or SIC if he wasn't deserving in some respect.

Also, he has a better idea of Cybertronian physiology than Sparkplug would.

Ok 2 things spring to mind.

    1) You're thinking about this way too much, way more than the writers probably did.

    2) you need to get out more
