Looking at it broadly the Autobots did not win the war. Reduced to a mere resistance.

    1. Autobots are few in number compared to the Decepticons even after five years of sending the message to come to Earth. As seen TF 2007 flasback of Cybertron a genocide happened. (Ignoring comic characters)
    2. It became desperate enough for the Autobots to launch the Allspark into space away from the Decepticons.
    3. The Autobots gave up rebuilding Cybertron choosing instead to live with Humans
    4. The Autobots lost a lot of their infrastructure and assets. The Decepticons still have a note worthy fleet.

    1) Yeah they are pretty much a rag tag group of workers trying to survive.

    2) Wasn't the All Spark lost and no one knew where it was?

    3) I thought they were stuck on Earth and with the All Spark destroyed, it was pointless to return to a dead CYbertron.

    4) True...in Bayverse, they need humans as much as we need them.

Honestly I don't see how the Autobots could have lost when only Megatron is able to kill any of the Autobots.

Optimus had the Allspark launched into space. Megatron followed it.

Optimus made a decision in the first movie to destroy the Allspark to end the war. It didn't work. There was another Energon source but Optimus wasn't willing to pay the high price thus destroyed the Sun Harvester. As said by Ratchet they can leave Earth but Ironhide said Optimus wouldn't want that. Optimus doesn't want Earth to end up like Cybertron with the ecepticons having it as a target.

I call it one of the "Hundred Years War" types of deals, on and off fighting, the war isn't over yet.

No, it's because every time an Autobot got decapitated a Decepticon or removed their face, the sideliners complained.
