No, Bee did not know she was a Con. He thought she was a slut. One that was trying to get Sam to cheat on Mikaela, and not getting the 'beat it' hint from Sam in a time when he needed to get Sam to Prime asap. A facesmack & questionable liquid spraying later and she's on her way back to college on foot. Given BB shot Sam's parent's place to shit over a few Kitchen-cons, letting a Decepticon Pretender leave with a bruise and face full of gunk only to ambush & maybe kill Sam later seems very unlikely.

That could make plenty of sense. Multiple continuities have shown Decepticons attacking regular vehicles thinking them Autobots, Beast Wars used those seemingly-advanced-Pretender-shell-alt-modes to shield them from raw Energon, and in Beast Machines the beast mode could cloak Maximals from instrumental detection of the Vehicons.
