In the Autobots Exile scene, Wheelie and Brains where shown in a cage and assumed to be loaded on the ship with the other Autobots right? So why is it that when Sam, Epps and the other go into Chicago and the Autobots make their reappearance, why do Brains and wheelie climb out of Epps's car?

magical Brains, warp us to the car of Epps!"

    Seriously though, I don't know.

Its a point of view thing:

    - The Autobots [Wheelie and Brains included] came from behind Epps and Sam.

    - Epp's car was behind Epps and Lennox.

    - Wheelie and Brains climbed on Epp's car WHILE arriving on the city alongside the other 'Bots, they climbed to be heard by everyone.

= They weren't in the car before, they just jumped in at that specific moment.
