primus vs unicron you choose who wins
In the comics, its pretty clear Primus never had a hope against Unicron. In their original battle at the dawn of time, Primus was losing badly and had to trick Unicron into fusing with an asteroid in order to beat him. When Unicron emerged again, Primus (using Emirate Xaaron as an avatar) was barely able to slow down Unicron before Xaaron was destroyed and Primus rendered comatose with him. It took a miracle in the form of Optimus unleashing the Matrix in Unicron's throat to destroy Unicron. Even then, Unicron had the last laugh because Cybertron was dying now that Primus was gone too.
In the shows, I'd give Primus the edge. In Energon, Unicron wasn't able to slow down a Primus-empowered Optimus Supreme. Granted, the killing blow came because Optimus was recharged by the Energon grid, but bear in mind in the whole fight he was only an avatar. Had Primus himself emerged, he'd probably have had little difficulty taking down Unicron. Interesting, though, that in the end of the series Primus, fused with the Super Energon, was destroyed along with the remnants of Unicron's Spark. So once again there was mutual destruction.
It seems as though, given how the two conflicts have played out, that there must be a balance in the universe. The Grand Black Hole is the result of an imbalance, where Primus remained intact but not Unicron (alluded to subtlely in Galaxy Force, and a major part of the backstory to Cybertron). So it seems that when the two clash, they end up destroying each other. Balance is maintained in this way, as if Primus somehow accepts that to rid the universe of Unicron for good he too must make the ultimate sacrifice.

Okay if we are going based on there toys, I would say Primus, more fire power and the omgea lock cannon thing, I mean it can take down black holes, unicorns chest cannon could do in planets but black holes are way harder to mess with. Plus if we take that the matrix is primus life force, it being activated kills unicron, okay so it kills primus as well, big deal he’s got loads of transformers to carry on after him, unicron had one or two heralds, even in death primus wins, his children could finish the job, even if its just by swarming them.

Unicron must win. It's very obvious that Primus is the real bad guy.
As far as G1 goes...
Primus invested too much power into creating a race of transformers; therefore, he would not be able to beat Unicron.
