RTS Cyclonus comes to mind right away, as while it likely wasn't trying to be exactly like in the show, I think that the classics mold did looks way better. Along with that, I've always liked how the Jazz toys the doors on his back instead of being gone like in the cartoon, and TM2 Blackarachnia has really cool shoulder pads that aren't in the tv show.

Oh yeah, and the 1st dinosaur mold for BW Megatron is something I've always liked, probably more than how he looked in the tv show.

G1 Galvatron. I bought the cartoon accurate purple one and it just made me like the original toy colors more.

Henkei! Hot Shot. While both modes still generally look as they should, the robot mode has a head and arms that are actually useful.

DOTM HA Soundwave. I enjoy him loads more than the more-accurate DOTM Deluxe Soundwave.

First Edition Arcee. I honestly like it much much better than the way she looks in Prime. The windshield kibble sucks, but the rest of it is pretty awesome.

DOTM Voyager Optimus. Couldn't be less accurate to his screen incarnation, but for some reason, I love the mold.

DOTM Voyager Shockwave and Voyager Megatron. Sure, they aren't screen accurate. But when they are extremely fun, I don't give a damn about screen accuracy.

There aren't many from a mold/engineering standpoint that come to mind, but I love these HftD figures despite their inaccuracies:

Voyager Face-giving Fallen in the strange blue colors.

Deluxe Ironhide - way out of scale compared to pretty much any other toy in the line.

Deluxe Rampage Among the Ruins Ravage - out of scale, inaccurate deco.

I love how some classics toys are so kickass that comic artists have switched to their models over what had been previously used. Dunno if that counts, but yeah.

With G1, I really enjoy that the toys came first, then the cartoon designs. I enjoy each for their own levels of design.

We've gotten so very few "screen accurate" toys to begin with, so I'll just err on the side of generality and say that I enjoy most Transformers toy designs for what they are and enjoy them for the characters they emulate.

Add Takara FE Vehicon to the list. Despite the roof/hood kibble on his back, he's just a very cool figure with a wicked awesome alt mode. Very interesting transformation engineering too! And the colors on him really pop, especially in hand!
