From G1 Seaspray and Broadside. Scourge might count since he transforms into a hoverskiff but he was always treated more as a jet (even though he was anything but).

I guess the Seacons also count.

From Beast Wars there's Depth Charge for in show characters. Rampage might count as well. For toy only characters, there's Cybershark. The Japanese BWII also has Scuba, Ikard, and the BWII version of the Seacons.

    From R.I.D. there's Sky-byte.

From the Unicron Trilogy there's Tidal Wave and his eventual upgrade, Energon Mirage. For toy only, there's also Sharkticon. And there's also Thunderblast. Also, several Mini-cons also had water based alt modes.

Movies, the ROTF toyline has its own version of Depth Charge as a scout, plus a repaint named Sonar. We're also scheduled to get a new version of Seaspray as well.

Well, that's it off the top of my head.

Transmetal Cybershark as well. BW Clawjaw, BW Clamp (he's a lobster, that's an aquatic mode) BW Razorclaw, Hellscream, BM hammerstrike, BWII Gimlet, BW McDonald's Manta.
That's all I can think of off the top of my head.

    Folks:

G1 Bumblebee isn't a watercraft, but his tech spec bio gives him aquatic abilities, probably because the classic Beetle had a famous ability to float, at least for a while.

These powers never really saw much use, if any, but they're probably the reason for Hydrodrive Bee.

The shark from Jaws the Revenge? He was able to get Mrs. Brody's son to come fix a bouy so he could eat him, follows her to the carribean, stalks her constantly.
