Alright, I've been seeing a lot of threads that have this problem, and I thought I'd save the mods some time and make a thread for it.
Step One: Find how many "New" messages you have
Step Two: Find the offending messages, try to remember which messages had been posted that the notification system thinks are new
Step Three: Delete offending messages.
Now, I know that seems a tad extreme, but it's the only way to fix it. A way to keep the message after you've deleted it is to copy the message, then paste it in the reason you deleted the message.
If this doesn't work, which it should, rinse and repeat for other possible offending messages.

EDIT: Another constantly answered question is how to find other pages in a conversation. Thanks to Sol Fury, we now know how to get to another page.
